The series unfolds in Little Tokyo, a mechanical city where the style of feudal Japan merges with a modern world inhabited by cybernetic animal androids. At the helm is the shogun Emperor Fred, an eccentric figure whose detachment leaves the true governance to his daughter, Princess Vi, and her council. Leading this council is the ambitious Prime Minister Seymour "The Big" Cheese, a cunning fox who schemes to usurp the shogun's power, aided by his loyal advisor Jerry Atric and the formidable Bad Bird, commander of a fierce legion of ninja crows.

Unbeknownst to the prime minister, council member Big Al-Dente, the commander of the Palace Guard, uncovers his treacherous ambitions. However, the prime minister's clever maneuvering keeps him beyond the reach of justice. In response, Inuyama assembles a team of powerful allies: Speedy Cerviche, Polly Esther, and Guido Anchovy, the cat ninjas working at the local pizzeria alongside their operator, Francine. Together, they form the Samurai Pizza Cats, tasked with thwarting The Big Cheese and his henchmen, and safeguarding all of Little Tokyo.

-When Saban acquired the rights to the Japanese version, they found many production documents were discarded because it didn't do well in Japan. Without a translation, the English production team was free to make Samurai Pizza Cats more comedic, with pop culture, puns, and meta humor that breaks the fourth wall.
